In version 6.x.x WPDM codebase has been rebuilt from the ground.
So, the directory got more organized in that process.
You will find the Template override the latest instruction in the below link.

Also, yes, since you are using WPDM Pro so, template cloning is the most appropriate way.
In order to bulk apply the modified template, you can use the below add-on.

Well, a file-not-found.txt means that the corresponding file is not available on your server or is not present in the /wp-content/uploads/download-manager-files/.
Can you please check if the files are present in that directory?

According to the latest update of WPDM PRO, you also need to update the other add-ons as well. Please update the WPDM Directory Add-on and it’s latest version is right now 4.3.2, or you can download them from here.

If you set Allow Access from the package settings by following this then it will require login to download the file like this.

You might have updated from a very older version that’s why.
However, always edit templates from the Downloads>Templates section.
Now, you have updated to the latest version so don’t worry your modified templates will not be lost again and should support future updates.
