In this example the list is showing all packages list not single files.
If you create single packages with single files, it will look like this. To make like that you just need to add package from Downloads > Add New
option from the wp dashboard then upload just one file.
So I would suggest you to create multiple packages with single file instead of multiple files in a single package in a same category.
or you can check this free addon and use the shortcode for tree view

This shortcode shows packages as a table of the categories selected in the shortcode.
If you have files in the package, you have to open the package link to view those.
However, I have changed 2020/21 Board papers shortcode cols parameter to page_link
instead of title
it has made the title as linked title which allowed to open the package.

I have tested the issue in our local testing environment. Found that there is the version column in the exported file.
If you haven’t updated wpdm and all related addons of wpdm, please update those. Current version of wpdm is 6.1.0

You could change it easily from page template option easily in the pro version of WPDM. As you posted in free version forum, I think you are using the free version of WPDM. Free version doesn’t allow to change template.
In this case you can follow the link below documentation,
by default, you are using link-template-default.php
for link template and page-template-default.php
for the page template. As documentation, you have to copy the file in the theme directory naming a folder called download-manager, then paste it in tpls>page-templates
for page template or tpls>link-templates
for link template. And you have to replace [download_link]
with <a href="[download_url]" class="btn btn-primary" target=_blank>[link_label]</a>
in related php file.

1. In the exported file, there is a column for version. So you will get the version number specified in the download package there.
2. It is possible set version number in download package. You can add multiple files in that package and you can rename the file title with version numbers.

It can be changed by editing core files. But Editing core file is not recommended because your changes will be lost during plugin update.
However, you can sort the files manually from edit package page. Attached files meta box allows drag and drop sorting of files.
Also, After downloading the files in zip, after extracting, it will be arranged automatically by the “sort by” option set in the device.
