By default the download packages are in search program for WordPress default search feature. And can you please elaborate on how do we go through them all, and remove from the list (ie. if they weren’t meant to be added to the downloads screen) issue? please check and let me know

For now, you have to go subfolder for uploading PDFs/docs. However, you can also check with other helpful plugins that help you to search pdfs/docs from any directory, select all of them and move to any new folder. Thus it may help you.
