as you can add multiple files with a package, creating mirror for all file under same package could look messy, anyhow there alternatively you can create mirror package with different source.

looks like it the max upload limit in your server, please ask server/hosting support to increase max upload file size limit.
directory sync will be possible from rc3. yes, short-code will work fine, you can use updated tinymce button add-on for that

3) possible, you need to set up a link template for that or need to use image button add-on.
4) you can avoid that create new page template from admin menu downloads templates page.
files could be under subcategory, they will show after expand the category link in tree, you can select/assign link template with short-code or it will show preselected template for that package. but there is no way to change link template for multiple package at once
some add-ons still may not work with v.4.0.0, but after final release of wpdm pro, we will adjust all compatibility issues for add-ons with v4.0.0
