If you are building custom PHP file template you can keep them in your theme folder, you can follow this docs https://www.wpdownloadmanager.com/doc/template-files/. you can keep them in {active-theme}/download-manager/tpls/ folder.

And if you are building from the templates section in Downloads > Templates, if you update or delete the plugin. and again install the plugin you will not lose data.

Please follow these steps to update the plugin,
1 ) Deactivate and delete the old version. You won’t lose any data.
2 ) Download latest version from here https://www.wpdownloadmanager.com/user-dashboard/?udb_page=purchases
3 ) Install the latest version and activate the license key.
