1) deactivate and delete free version
2) install and activate pro version
3) Download and install copy to pro add-on from here http://wpdownloadmanager.com/download/copy-to-pro/ , the add-on will help you to copy files from free version to pro version
4) To copy free version files go to wp-admin Downloads Settings Copy to premium tab ….

try uploading same file from WordPress media manager. if it fails from there too please ask your server/hosting support.
