you can use link template “Link Template Default” with show download link with thumbnail.
yes, after cloning a package if you delete a file from cloned package it also will be deleted from server, but we are adding option to choose where you want to delete it from server or not with next update.

you need to modify the function wpdm_search_result in functions.php for search result, and for search for modules/widget.php
