probably all files not uploaded properly, please delete current installation, then install pro v4.1.8. Deleting plugin will not harm your data. You need to download all add-on separately and install like regular plugin. you can generate extended short-codes using tinymce button add-on, but need to install extended short-code add-on to make those short-codes available.

If you were using free v2.7, you don’t have to migrate data in pro v4.1.8, but if you were using v2.6, you need to use this add-on http://www.wpdownloadmanager.com/download/copy-to-pro/ to migrate data. however installation steps mentioned here http://www.wpdownloadmanager.com/doc/installing-wordpress-download-manager-pro/

Yes, you can hide anything you want, you simply need to clone current template, remove [download_link] tag and [download_count]` tag, then save it as new template, lastly use the new template with category short-code. More details about templates are here:
