2) sometime category assignment fails for taxonomy slug change, need to apply manually using quick edit option, again sorry for that.
3) I can help you to set same link template for all package editing some code, also you can use this add-on http://www.wpdownloadmanager.com/download/advanced-tinymce-button/ to generate short-code and while inserting short-code, you also can select link template to apply for that package.

it’s a minor issue with current version anyhow, we have fixed it for next update, anyhow having the issue, please download this file: http://cdn.wpdownloadmanager.com/wp-content/uploads/2014/07/functions1.zip unzip upload functions.php in download-manager dir.

As I check actually everything is functional, but sometimes wp cron don’t work in time when your site don’t have lots of visitors, so please send the drop url http://dev.mypeople20.net/?cron_handle=1 from cpanel in 10 or 30 mins interval, then user will get all emails properly.
To make wp default search working with wpdm pro, there will need customization in code, but the add-on http://www.wpdownloadmanager.com/download/wpdm-directory-add-on/ has search option specially for wpdm pro.
actually it will be the best to upgrade to v4 as we are dropping v3 support soon, anyhow I need to check it in your installation. Please send me temporary wp-admin login info in a private reply.
Looks like your theme conflicting with wpdm js, please use Link Template Embedded or create a new link template with tag [download_link_extended]

I replied your within few hours. Anyhow please give me your license key in a private reply. I’ll unlock it, then you will be able to use it with new domain. Actually licensing system works fine, it just need to unlock it if you want to change domain.
