you can use any folder actually, in that case, simply create your own folder structure and upload files using ftp, then user wpdm server file browser to attach file with package. You also can use file manager add-on http://www.wpdownloadmanager.com/download/file-manager/ if you don’t want to use FTP.
in page template or package description use template tag [similar_downloads] .

Also “There are 4 sections of downloads, based on post type” is not clear to me.
