In fact you don’t need to do that, if you link wpdm category with your menu, then it will show the category items automatically, but if you have any special purpose to do it in your way, it can be done but will require some customization in code.

you can remove, you need to delete unnecessary template files from /download-manager/templates/ dir. You also can use this add-on http://www.wpdownloadmanager.com/download/wpdm-default-values/ to setup default value.

it simply looks like write permission issue and sometimes different servers behave differently even for same level of permission. And the error filemng: Error occured during /bin/cp command. is totally looks like something related with your server which I even don’t understand enough to explain you, please show the error to your server support, they can explain your better 🙂

Upload shouldn’t freeze unless it is crossing servers max uplaod limits. However, as you want, you can upload all of your files in /wp-content/uplaods/download-manager-files/ dir and use server file browser to attach file from that dir with your package and your file still be encrypted and secure.
