if you are editing, I suggest to do it from child theme, as we will be adding new feature in main theme constantly, next update will have drag and drop homepage builder, so, if you edit main theme, either you will not be able to get the new feature or loose you edit on update. Checking signup page.
deleting package will not delete file from server, as same file could be linked with another package.

yes, use [wpdm-all-packages] short-code to list all packages in a page in tabular format, to show all in blog add all packages under a category add add the category in your menu. Also there is a widget to list category items in sidebar.

you need to use items_per_page=n to limit items page page, it will show n items per page and then pagination, but no way to show only n items

no such option, but if you create a package, attach all files with the package and apply password lock, that will work.
you will need any roles/capabilities manager plugin to do that. anyhow at wp.org there are some free plugins to do that.
