Sorry, we had to focus on main plugin update, and after next update ( v4.1.3 , coming within 1st week of next month ) of core plugin, we will back to the add-on and complete the new feature for directory add-on ( advanced search page + widget, upgraded breadcrumb, sorting option ).
Auto-sync only applicable for single package when you assign dir to that package as file source. It will add all updated file from that dir but will not create new package. And if you enable individual download and [file_list] is page template, it will show full list of file with individual file download button.

#1. Easy, simply need to remove [thumb_WxH] tag from link/page template or create new link/page template, more details explained here http://www.wpdownloadmanager.com/doc/templates/ . Anyhow showing twice because one is coming from your theme and another from wpdm page template.

Yes, CURL is not active, please ask your server/hosting support to activate CURL
All those are totally depends on link/page template, if you replace [page_link] with [title] link to details page will be removed. And if you remove [file_list] or disable individual download, then user will not be able to download individual file.
If you just want to upload zip file, you can upload it from edit package window like you upload any other regular file, or upload in any dir or uploads/download-manager-files dir, then attach it with your package using server file browser.

exact http://demo.wpdownloadmanager.com/wpdmpro/all-downloads/ is only available for pro version. But in your installation, when you copied short-code there comes an extra html tag <pre> which causing the formatting issue.
zip files creates for multi-file package when user downloads it and stores in download-manager/cache dir. But there are no fixed name for now.
probably CURL is not active in your server, anyhow please give me temporary wp-admin login info in a private reply to check in details.
