clicking [x] will not remove those files form the package immediately, you need to click update to remove files from the package.

#1. Download or Open will totally depend on s3, nothing there to do with wpdm pro
#2. remote urls are skipped from package download as to zip file need to copy those in your server.

Download manager shows standard WordPress roles, not caps, you need to create new roles for custom groups, and you can use this plugin https://wordpress.org/plugins/advanced-access-manager/ to role management.
