Today, I have re-downloaded download-manager-5.0.2.zip from my download area on your website. I have uploaded the zipped file to three different servers on three different hosts – two managed by cPanel and one managed by Plesk. Each time I upload the zipped file, the permissions on the zipped file are 644 which is consistent with all other WordPress plugins I use.
I then extract the file in each of the three environments. Upon extraction in each of the three environments, the permissions on the new /download-manager/ folder are 777.
When looking at the subfolders (admin, assets, cache, email-templates, languages, libs, modules, tpls, tpls4 and widgets), each has permissions of 777. The download-manager.php, wpdm-core.php, wpdm-functions.php, wpdm-hooks.php and wpdm-start-download.php files are set to 777. /download-manager/index.php is set to 666.
I am happy to share screenshots if you have a place for me to upload them.
I do notice that the dates for the folders and files when I unzip them are not 9/5/2019 as shown in the screenshots you provided. The date I see for /download-manager/ is 10/3/19. The subfolders range from 1/5/19 for the /cache/ folder to 5/28/19 for the /widgets/ folder and 10/3/19 for the /libs/ folder.

Is there a way to make this change in a child theme? I have copied /prime/libs/Framework.class.php into /prime-child/libs/Framework.class.php but am unclear on how to get the child theme to acknowledge changes in the /prime-child/libs/Framework.class.php file.
No, we’ve noticed the theme files are missing, too. In fact, the entire theme just up and disappeared yesterday, which left me with a frantic client and added hours of work on for us. (We encountered issues a few weeks ago with part of the theme’s CSS and WPDM link templates disappearing, too.)
Any idea how that could have happened? I feel like there must be some sort of plugin conflict going on but I can’t figure out what.
We never did figure out what the problem was. We were on a super tight deadline so we ended up rebuilding the template and site.

Attached is 1.jpg, a screenshot of the link template I made which includes not only the download button but a “more info” button that is made using the [wpdm-download-link] tag.
2.jpg is how the [file_list_extended] tag is rendered by default. I want to know if there is any way I can edit this layout. I would like to add a “more info” button to each of the individual files so people can click on it and be taken to the page of each file included in the package. (For example, using my example link, they wanted to see the thumbnail preview and file detail of just “Cost of Crashes 2015 Report” they could find out.)
