Custom Link Templates

I needed to remove links from a couple of the default link templates so I duplicated & renamed them. Every time the plugin updates, it wipes out my unique templates & I have to add them back. If I edit the default ones they also wipe out my changes upon update. Is there a way to keep custom templates from being overwritten when the plugin updates? Thanks!
