When adding a new download file the option to select categories is not visible:
Category is not under preferences:
Recently upgraded to WordPress 6.6.2

Sorry for the inconvenience. The category block coming properly on our testing site. I think it may have a conflict between your plugins or theme. can you please enable/disable other plugins for checking, you may also switch theme to another for checking. Please kindly check and let me know.
