I have tried disabling plugins and switching theme, but I still get the 2 downloads.

Just in case this is causing some confusion: someone else also created a ticket using the same title as mine: https://www.wpdownloadmanager.com/support/topic/download-button-from-pop-up-panel-triggers-2-downloads-of-each-pdf-2/

That is resolved but I still need my query looked at.
