Also, note for anyone with the same issue re: Modified Template Files. Depending on the file, WPDM v7.0 completely changed how it handles the DataTables (the JavaScript library for the search/sortable table), how it prepares package data, and namespace calls. You will have to start with the update files included with the v7.x plugin.
This is a live site that can not have the theme switched right now. Also, the problem manifest after updating WPDM Pro, so, Version 6.X.X of WPDM Pro did not have conflicts with our existing plugin roster or theme.
What changes did you make from v 6.x.x to v 7.x.x that could cause this problem?

Deactivating, deleting, and then reinstalling the plugin, now at Version 7.0.6, did not resolve the UI issue or the customized files issue.
Please confirm that in deactivating > deleting > reinstalling the plugin, all settings, uploads, packages, and every other customized detail will be preserved. Thanks.
Yes, so, that is how I’ve have it set up for a year and half. As mentioned, after updating yesterday to Version 7.0.5 it no longer works. I’m happy it works for you, but it is not working for me.

Also, and perhaps related, the UI not only looks weird, I can not select the User Interface to change colors and stuff. See the pics.

The inability of the support team here to accept that it is their plugin affecting site performance is concerning. To the OP, have you tried disabling WPDM and checking performance (server load times)? We have found toggling between deactivating and re-activing WPDM “resets” whatever is happening in the background and our performance improves for a short time.
We are having the same exact issue except our users are not downloading PDFs but driver files. The issue is our logs report massive resource usage by this plugin. A list of downloads generated, for example, by wpdm_all_packages, takes up to 40 seconds to appear.
